I've added mathjax to the calibre viewer. Here's the config

        MathJax.Hub.Config({
            positionToHash: false,
            showMathMenu: false,
            extensions: ["tex2jax.js","asciimath2jax.js","mml2jax.js"],
            jax: ["input/TeX","input/MathML","input/AsciiMath","output/SVG"]
                });

I had to disable the menus because of the aforementioned paged mode issue.
