@jangell2: It doesn't have anything do with collections anymore, but of course, yes, if you change something related to the book, that book needs to be updated on device for those changes to actually be useful to you outside of Calibre .

Unless you have a strong attachment to your current workflow, I'd suggest doing it the other way around: download manually from the Amazon website, import in Calibre, do as you see fit with it, send to device over USB (i.e., the master copy begins its life from your computer, not your Kindle). .
That basically saves you a round-trip. Amazon asks you which device you will then send that file to, so you technically don't lose anything in terms of voodoo Amazon post-processing done to the file to tailor it to a specific device.
