There is no
Preferences > Saving Books to Devices. There is
Preferences > Saving Books to Disk and
Preferences > Sending Books to Devices make sure you have the right thing in the appropriate save template. Also there is a save template in the device plugin located in
Preferences > Plugins > Device interface plugin > Kindle 2/3 Device Interface (customize). Make sure this template is also correct.
