I didn't mean for you to remove plugins first, just do the update. And the way you did it wouldn't work anyway, you need to restart after uninstalling before doing anything else.
Do this:
- Make sure the plugins are installed
- Restart calibre in debug mode
- Upgrade the plugins
- Close calibre
- Post that debug log here
