Like Toxaris mentioned, the chapter "skipping" feature is a function of the toc.ncx file. Neither inserting chapter markers, nor splitting files into chapters in Sigil will have any effect on the toc.ncx file. You have to "generate" the toc.ncx from headings (h1,h2,h3, etc..) using the button in Sigil's "Table of Contents" view, or you have to manually edit/create the toc.ncx file yourself. If neither of those options is your cup of tea, then you need to tweak calibre's chapter detection expressions (in the structure detection section of the convert dialog) so it can accurately identify the chapters breaks and automatically build the toc.ncx for you.
