Every book will appear both in your library and in its collection (or more collections even). If you delete it from the library, it's deleted from the collections also.
To piggy back on this, rather than dragging and dropping the ebooks and collections on to my reader, I sync my reader with the eBook Library. I use collections to control the ebooks that are loaded on my reader, and where they will be stored (in the reader's internal memory, or on a memory card).

To do this I do the following:

- Create all of the collections I need in the eBook Library

- Drag and drop my ebooks into the appropriate collections

- Connect my ebook reader

- Click on the reader and select the sync button and check the collections on want on the reader's internal memory, including pictures and/or music

- Click on the sync button for the memory card and select the collections I want on the memory card, including pictures and/or music

Once set up, all I have to do is drag and drop the ebook into the appropriate collection and it will automatically be loaded on my reader when I connect it to my computer.

The advantage of doing it this way is that I can easily control the ebooks on my reader, and where they will be stored. If I don't want an ebook on my reader, all I need to do is delete it from the collection(s) it is in. I don't have to delete it from the library.

This allows me to do all of my eBook Library management without having my reader connected to my computer. I can manage my ebooks in the library, and when I connect my reader all of my changes are made at one time.

Three things I've come across when using sync with your reader like this:

- If an ebook is synced to the reader, the eBook Library won't let you delete it directly by selecting it and then deleting it. You will have to remove it from the collection(s) and then sync it.

- If you put a ebook in a collection that will be loaded in your reader's internal memory, and in another collection that will be loaded on a memory card, it will appear in both places.

- If you put an updated version of an ebook (deleting the old version from your library) in a collection, you may end up with two version of the same ebook on your reader, an old version and a new version. When this occurs, I just delete the version I don't want on my reader.

Sorry to be a bit wordy I couldn't think of a shorter way to say this. I hope this helps.
