Well, the old CoolReader was a test version signed by a developer's key, while the new CoolReader is the official version signed by the release key. Just copying it over the old one wouldn't work - you would have to uninstall the old version (via Manage Applications section of the Android Settings), then install the new version.

I don't know if the uninstall would still work, now that you have tried various copying things. You can try doing the uninstall, then installing. If it doesn't work, you can remove the package info for CoolReader (org.coolreader) from the /data/system/packages.xml file, then try installing it again. Android monitors the contents of /data/app directory, so you would want to remove the apk from there before deleting the package from packages.xml. In fact, the only safe way to edit packages.xml would be in recovery mode.
