Deleting the file before reopening the book prevents the bad things happening. It works basically the same as for epubs on the SD card

The problem is when the file is read. When the bookmarks are created from it, they don't match the ones created by the user. There is some information that is different. They still point to the same place in the book, but the information that is used to build the list is changed.
