If you have only one (1) Library, you do not need this tweak at all. Just check the box in Preferences > Save Books to Files. I am not sure why you are not using this Standard Calibre setting in the first place.
To answer your question, you did not read the ToolTips in JS+ Customizing for your .opf Tweak. See the attached image of it.
You cannot find it because you did not first add it.
To stop your warning messages, do what the message says. Either configure it properly, or turn off the checkbox in JS Customizing.
JS+ requires reading the ToolTips.
