If calibre is slow for you, make sure you have the latest release -- there have been some speed improvements.
And as Marcy said, it doesn't matter if the file is 10 bytes or 10 meg, calibre still sees it as a filename and metadata. Incidentally, I have over 2500 books in calibre and no speed problems.
