Geeze I feel sad replying to my own post.

I just tried changing the relevant URLs but it appears that the .conf gets re-written everytime the Kobo desktop app runs, so no changes to the .conf will have any effect on the program.

Be nice (especially for all of us Linux users) to have a Linux app for Borders and A&R fully supported. The Kobo desktop app is proof it can be done, so a few little changes and we're there.
