I've had my iPad for a couple of weeks and after trying ReadMe, Stanza for iPad, and Apple's iBook, now that Calibre supports transferring books to iPad, I vote for using the iBook software.
In my opinion, the best way to deal with your conversion problem is to use Calibre to convert the books to ePub, then plug in the iPad and send the books from Calibre to the iPad, which is working nicely by calling iTunes functions in the new versions of Calibre.
iBook is very nice, a double tap on any work brings up an excellent dictionary listing, and the screen display is single or double-paged depending on orientation of the iPad, with useful page and book length information at the bottom to orient me in the book.
Previously I was committed to Stanza on the iPhone and my Sony reader, and I was waiting for stanza to develop iPad support. Stanza does have iPad support now, but when I installed it on my iPad I found I liked iBook much better because of the flexible interface.
