I know of only two apps with functionality close to what you need, but I doubt they can be ported to iLiad. One is Mac only (
Papers) and the other one is a Firefox extension (
Zotero). The latter doesn't support notes on the PDF but only on the reference. I haven't found any other app that supports PDF annotation and organizing your notes at the same time.
