I have seen that problem in Calibre when the file system on the SD Card becomes damaged (not safe disconnected, hang killed).
With Calibre shut completely down (so drive is not in use)
Find the Drive in windows Explorer
Right click: Properties
Select the tool tab
Repair: Tick fix automatically
