well. if your ipad is broken, as in non-functional, then it's unlikely anyone in the apple store is going to know it's jailbroken. even if the screen is open and they can't turn it on and use it, it's unlikely they'd easily detect it (or even bother to check). but, if you walked in and said "i jailbroke my ipad here and now it's acting strange." well, they'll probably laugh you out of the store.
my point is, be smart about jailbreaking and what you expect with it. if you can't, then no, it isn't something you should do.
