Are the books in the database folder and just not in the database? If the books themselves are not on the hard drive, then you have a big problem. If they are still there and just not in the database then you can add them again. All your metadata will be gone though.

I gotta ask: No backup? It is for reasons like this that backups are essential; not just for Calibre, but for all your important data.
