Unfortunately you can't have a common file directory among apps right now. I recommend keeping all of your pdfs in Goodreader and then transfer one to iAnnotate when you need to annotate it as I think Goodreader offers a much better reading experience.

You can transfer from Goodreader to iAnnotate using the "Manage Files" menu (Manage Files -> select files to transfer -> click "Open In..." button). You can also transfer from iAnnotate to Goodreader by clicking the tab for the pdf, choose "Share...", then "Open In...".

Note that Goodreader can't read pdf annotations, so anything you send from iAnnotate to Goodreader will look like an unmarked pdf.
