I guess the only consideration for me would be the ease of navigating inside the omnibus; not all e-books are equal and it's sometimes easier to locate books quickly if they are separate. Having said that, I do have the Sherlock Holmes and Shakespeare omnibuses (omnibi?) from MR and they are perfectly formatted and easy to use.

Oh, and, I just remembered; if you have a series of books in an omnibus edition, it's easier to keep track of which book is where in the series than with single books.
