iAnnotate doesn't have good file handling support yet. Goodreader however, has drop box support, so that might be a good idea as some sort of middleman.

Hmmm.. I should elaborate a bit I think... With e drop box app, you can send documents to both good reader and ianotate, however, from iannotate you can't save the files back to dropbox...
