It sounds like a bug, but I just tried the same procedure, and didn't see this. I started with two books, both with covers. One had a ZIP+EPUB format, the other, only a LIT. I selected the ZIP+EPUB format first, then the LIT and hit "M." I ended up with the cover from the ZIP+EPUB format (as I should have), not the LIT.

Is that what you did?
