i haven't tried on a pc, but have you verified on this? on the mac (where my ipad is synced), i point iTunes at a top level folder that contains sub-folders each with photos. each of those sub-folders is created as an album containing the photos within. never really checked if the photos were in any particular order, just assumed it was alphabetic by file name.
if the windows version doesn't behave the same way it would be a big surprise to me and i guess one more point for syncing to a mac.
