I am having the same problem. My SD Card on the Droid is visible and browse-able. I can browse and search the card from my PC. Yet Calibre will not send a file to the Droid whether I select main memory, Card A, or Card B. There is no symbol at the top indicating that it recognizes that a device is connected. This thread so far has not helped.

On the surface Calibre looks like a great system and just what I want - but of course if it can't communicate with the Droid it is useless. Hope there is a solution lurking out there somewhere.
