From what I read about the iTunes 9.1 update it allows you to arrange your ebooks. I think it is similar to that iPod touch or iPhone arranger feature. You can specify what page / position to put each book.
Although from a demo I saw on the Apple site it looks like it puts a new book you buy in the top left corner of the display "shelves".
