You can also go into the calibre configuration... go to the plug-in configuration then to Device Interface plug-ins. Choose the plug-in for you device and click on the Customize Plug in button. There is a list of the books the device supports. You can select which ones you want sent to the device, change the priority order too.

The problem was actually... windows 7. It seems that every time I was plugging in the reader, W7 wanted to check it for errors - once I allowed it to scan the reader once, it was fine. I didn't notice because a windows notification doesn't pop up as on Vista and XP, it simply flashes once on the quick launch bar and if you aren't looking, you don't notice it...
