The Apple TV out-of-the-box is designed to work with your iTunes account and it connects/syncs with whatever computer (PC or Mac) you have on your network that you use as your iTunes library. (It might even connect to more than one if you want... I'm not sure about that.)

In that setup it will allow you to place Movies and TV shows you purchased/rented from the iTunes store on your TV.

The ATV Flash product is an add-in which adds a bunch of features to ATV which liberates it from being a remote iTunes access device to more of a stand alone device that can have it's own local storage and pull from non-iTunes repositories of data like a share or a NAS.
