I just tried a book on my BB I converted from a Sony ePub to Mobi. It looks fine. Here are a few suggestions to try:

Be sure you have the latest version of Calibre
Use Calibre to convert ePub to ePub (this might clean up any bad formatting)
Use Calibre to convert the just-converted ePub to Mobi

I personally am not impressed with MobiPocket for BB, but to be fair, reading eBooks on a BB with a tiny 2.5 inch screen is not what the BB was designed for. The BB's forte is in SMS, MMS, and email. However, it is an acceptable option for when you are in a waiting room and want to read while you wait. But as shown in the attached photo, you have to scroll often.
