ConvertLIT does not do any conversion, so all the HTML files you got going this route is what is in the LIT. I suggest converting to MOBI using Calibre, since I assume this can be imported into Book Designer. MOBI is internally one HTML file, and is relatively close to LIT in capabilities. If you actually want a single HTML convert the MOBI to OEB in Calibre (LIT -> MOBI -> OEB), but the result isn't pretty.
