I hope that PRSCustomizer feature "Unicode fonts with Cyrillic/Eastern European Support" will solve problem with proper displaying č-ć-š-đ-ž letters in EPUB (instead of question marks)

It won't. Pepak has explained why and how to fix it here (if, in your case, it is at all fonts problem and not encoding problem):

Pepak's hack is included in PRS+.

I must admit that I don't really understand how these font works, if I open default font with Font Creator i can see that he has letters that I need. So..what is the difference between that default font and some unicode font?

"unicode font" is a wrong name. There are "default fonts" used by the system and LRF/RTF/Text viewer, located in /opt/sony/ebook/FONT folder, and there are "epub viewer's built-in fonts" located I have no idea where, probably in an executable.
How to use custom fonts in epubs is described in the pepak's thread.
