Flash menus can be nice if they're done right. I don't think I ever saw a good one, though.

One that is important to me: tabs. A flash link can't be sent to a new tab. Or at least it couldn't, might be it's possible by now.

Also, I think it can't be repeated often enough - filesize. Even nowadays there are people who don't always have broadband access. Weird as it may be, every megabyte counts if you pay for them. Just think of "mobile internet access" - they're expensive and they count bytes.
("Don't go there" isn't much help when you NEED access to a site with flash navigation.)
(Of course, flash can be made with small files and HTML with huge files. But flashy editors tend to attract people who don't really know what they're doing.)
