Apple doesn't like Flash being available for the iPhone OS simply because of its App Store. It has dictatorial control of the whole platform. It gets money from every app deployed to the iPhone/iTouch/iPad. If Flash was ever made available for it, their revenue stream could be sucked dry. Allowing Flash on the iPhone would have no impact on the App Store. It would have the reverse effect because Flash developers could submit their Flash applications to the App Store.

The big problem with Flash on the Mac platform (and Adobe has admitted this) is the fact that Flash is a resource and battery hog. Adobe has said they are working on improving Flash performance on the Mac platform.
