Sony software is accessing SD / Internal Memory in different ways. SD card access goes through some mtools type utility, which is bugged. Known bugs so far are:

But neither is your case, it seems. There are other possible reasons:
1) corrupt file system (check disk should fix the problem)
2) defects in sd/ms cards
I'd suspect 1) is your case.

Well a check disk didn't fix anything, even with a bad sectors sweep too.
So I formatted the card and moved all content back on again and bingo that worked a treat. No idea what caused it though. Perhaps a sign of a failing memory card.
