Calibre can recognise more than one device - it automatically detects all my eink devices when they are plugged in.

The iPhone I'm not sure whether Calibre picks that up or not - I didn't think you could copy books directly onto the iPhone via USB. You can however download books by wifi onto apps like Stanza or Kindle for iPhone.
