It only moves them if the directory you specify is empty (or missing the metadata.db file). If it's already a valid calibre library, it switches to the second one. I use the wizard pulldown to the right of the Preferences button. Use the "change" to browse to your second library. If you name the second library "Calibre library2" and put it in the same directory as the 1st library, they will be adjacent in the browse list and you can switch between them in seconds.

I do this to open up a tiny testing library when modifying code - for most situations, tags are more flexible.
