I recant my statement above that "this is not a calibre issue". It is as I was able to convert this PDB successfully after downgrading to Calibre V0.6.35.

I have posted this in the actual thread for such issues and I would request the moderators or admins to merge this thread to the original one or close this as this is has been identified and resolved.
