There's a "Revised Critical Edition" by the Netherlands Institute for War Documentation that places three versions (I thinks its original scans of everything, the Otto Frank version, and the "complete" version) all next to each other on the page (I have no idea if they'd be able to do this in ebook form). It also has a lot of reference and historical material in it.

The diary is rated by my sister as having the most profound affect on her of any book when growing up, and it's still a subject that occupies her, and so I bought this version for her. She says that, for her, it's "the ultimate".
