Anyone have any suggestions as to what happened and how to get out of it? I'm concerned that, when I buy a new book, I won't be able to transfer it to the reader because it will get stuck sync'ing an older book.

Easiest compromise: Switch off syncing and transfer manually. Syncing is known for being a bit bumby, although most users only had problems with syncing in the former version of eBook library. Are you using the newest one?
