I'm starting to do something similar with Calibre because I've decided that I want to store my books as ePub, but I don't like how its file management. I have my own, idiosyncratic, naming system for book files, so I prefer to convert them to ePub using Calibre, then rename them & move them to my own book archives. It would be nice if Calibre had an option similar to Windows Media Player that lets you choose which properties to embed in the file name, and in which order (Tools/Options/Rip/File Name). But book properties are so variable that I'm not sure even that would be practical. (Who's the author of the Nancy Drew books, for example? The Carolyn Keene house name, or the ghostwriter? And what about anthologies which might have many authors? Just a couple of examples of the problems with any 'automatic' embedding of author names in book file names.)

So I don't expect there will ever be a 'universally' acceptable method. The best I expect is something like Calibre-it'll do the cataloging/conversion but you'll need to rename them manually to your preferences-and then you'll also need to load them onto your device manually.
