Could it be that you just unplugged the USB cable after copying the file? For me this sometimes has the effect that some files get truncated because they haven't been written to the flash storage completely yet. It is always better to use the "Safely remove hardware" feature of windows to eject the reader.
Other than that I'm at a loss here.
