Did you have the language set to French before you pasted in the text? I've discovered that it's the language setting at the time you load the file that affects how accents, etc, are handled - it doesn't work if you import the file and then set the language.

A suggestion: Open a second copy of BD, set the language of that 2nd copy to French, and then copy/paste the text from the original BD to the new copy. Make the book in the 2nd copy and see how that comes out.
