I've just checked the flasher, well, on the one hand, everything seems to be location agnostic. On the other libfskload.so is explicitly referencing "b:\" (that's a path to SD card), but it's probably part of the code that is not used in this case.
So to summarize, it's very likely that it will work from MS card.
