Calibre certainly works with all my free ebooks and ones which I have purchased as well. When you get the software loaded on your pc, open it up and click on the Add Books button to start adding ebooks to it.
I've had no problems with the Calibre software and I get easily confused by things like this. Seems pretty easy to me.
