I'm not a Windows user (as I assume you are) but...
a) Is there "write caching" going on? On Linux, when you drag and drop files, the GUI shows that a file is copied/moved -- but in the background (especially when you are dealing with large files) the copying is continuing. Then, when you unmount an external drive, there's a check by the OS to see if all file read/writes have completed (You can force the file changes to complete by typing 'sync' in a terminal.)
If you're not unmounting properly, you might not be finishing the file writes to the device.
b) Or whatever your conversion/compilation process is might not be being finished properly and you have corrupted books.
Have you checked them on other viewers?
c) Finally, when in doubt, try using Calibre. It's far superior to the Sony software from what I've read.
