Calibre only converts DRM-free ebooks.

B&N is switching from eReader to ePub but with eReader-like DRM. At present the DRM on B&N ePubs can't be circumvented, so these are the only ePubs that can't be used on a Sony Reader.

Amazon has two formats AZW and TOPAZ, TOPAZ has not been circumvented but there are very recent reports that AZW's in Kindle for PC can now be stripped of their DRM, see Adventures in discovering the K4PC PID. This is important, because K4PC is the easiest way for a non-Kindle owner to access the Kindle Store.
