I can answer the first question. Only you know where you put your calibre library. The very first time you ran it, it asks for a location.
I assume you can recover that from time machine too.
I was suggesting you set up an empty library because you want to clean up "the mess". I assume you meant your old library was a mess of files that were actually managed by calibre.
I must say, you have me quite confused as to what your issue is and what help you need at this point.
