How did you back it up? The only think I can think that you did was so a save to disk and specify the existing library folder.
In what way is "it a mess"? Can you be more specific?
What you can do is go into the config and specify a new location for your library. Calibre will move the metadata.db and all the ebooks files that it is tracking to the new folder. I expect and extra files would be left behind.
