If I understand your question, this what I do (and have done): I always have a backup of my LRX titles (Sony titles) on another hard drive, just for redundancy purposes.

Whenvever the need has arisen to do a reset, or when things "aren't working right," I delete all the folders from my Sony Reader.

Then, because I use the Sync feature and because my Library on my computer is still uncompromized (still working), I connect the Reader to the computer and the Syncing process starts. This way, all my folder names and the books in those folders is exactly duplicated.

Again, the only reason for the redundancy on the extra hard drive is just in case something happens to all those books I've purchased over the past two + years.
