I'm in the same boat. I hope Sony does implement a fix, but here's what I do in the meantime. If you have the full version of Adobe Acrobat (not just the reader), you can open your file and open the Document menu and choose Crop Document. There is an option to remove all of the white margins from all of your pages (you can also set the margin manually if you want to go further). Do a Save As... and put the modifed file to your Reader (don't save over the original).
As you say, I hope Sony can come up with a way to do this automatically, but this workflow only takes me about 15-20 seconds to do, so it's worth it to trim up the papers I'm reading.
