Actually, what bugs me is shows like Independence Day where a programmer is able, within days at most, to write a virus that will infect an alien network. (I'm assuming it infected the network rather than the computer itself as networks are usually both more detectable & more vulnerable. Although the movie, IIRC, did specifically mention uploading it to the alien computer. Maybe poetic license, there.)

For one thing there's no inherent reason why an alien computer system should even be in binary. About the most that could be deciphered, assuming it's in binary after all, would be the op codes, and those are (were originally) assigned arbitrarily. Parallel evolution might work in biology (not sure but it might), but it'd be a miracle if it worked in computer languages.
