The only problem I see with this approach, is that opt and programs would be visable in the contentlister to the user when browsing the memory card. I think that keeping the card as clean as possible when viewing on the iLiad would be ideal. I think that an underscore before the folder name will hide it, if not I would assume that a period would.
Also, I've never created an ipkg before. How involved is it? How smart is ipkg (as far as libraries and dependencies go)?
