You're going to need a PDF editor to rotate the file. If you have a Mac, the built in Preview.app can do this. Otherwise, you'll need something like the full version of Acrobat or Fox-it (not the Reader versions).

In one of these programs, rotate the pages of your file 90 degrees. That should make it come out right when you rotate it on the reader.
